Show moreScientific applications are critical for solving complex problems in many areas of research, and often require a large amount of computing resources in terms of both runtime and memory. Massively parallel supercomputers with ever increasing computing power are being built to satisfy the need of large-scale scientific applications. With the advent of petascale era, there is an enlarged gap between the computing power of supercomputers and the parallel scalability of many applications. To take full advantage of the massive parallelism of supercomputers, it is indispensable to improve the scalability of large-scale scientific applications through performance analysis and optimization. This thesis work is motivated by cell-based AMR (Adaptive Mesh Refinement) cosmology simulations, in particular, the Adaptive Refinement Tree (ART) application. Performance analysis is performed to identify its scaling bottleneck, a performance emulator is designed for efficient evaluation of different load balancing schemes, and topology mapping strategies are explored for performance improvements. More importantly, the exploration of topology mapping mechanisms leads to a generic methodology for network and multicore aware topology mapping, and a set of efficient mapping algorithms for popular topologies. These have been implemented in a topology mapping library – TOPOMap, which can be used to support MPI topology functions.

As opposed to the tradition of minimum design standards that just meeting the building code, highest practical design standards are the focus. True sustainability is the goal of this project, including; Zero Carbon Emissions, Net Zero Energy, 100% Solar Power, 10 times the traditional design life, 1/10th the maintenance, rot proof, termite proof, fire proof, hurricane and earthquake resistant. Show moreWe describe a measurement of the strong coupling αS(MZ₀ ) from the 3-jet rate in hadronic final states of e⁺ e⁻ annihilation recorded with the JADE detector at centre-of-mass energies of 14 to 44 GeV. The jets are reconstructed with the Durham jet clustering algorithm. The JADE 3-jet rate data are compared with QCD predictions in NNLO combined with resummed calculations. We find good agreement between the data and the prediction and extract αS(MZ₀ ) = 0.1199±0.0010(stat.)±0.0021(exp.)±0.0054(had.)±0.0007(theo.) .

Show moreThe analysis of a chemical reactor by numerical bifurcation techniques can completely define the multiplicity and stability of its equilibrium states and can give insights into the reactor's parametric sensitivity and dynamical behavior in the neighborhood of the chosen operating points. In this paper, we will present some of the numerical bifurcation techniques used and developed in analyzing an autothermal packed bed tubular reactor. The bifurcation behavior found will be cataloged over the range of relevant reactant inlet conditions, and an explanation for the isolated solution branches characteristic of this reactor will also be presented.

The exit boundary layer had a minimum density ratio of 0.74, was laminar, and had a constant momentum thickness (theta) for all levels of nozzle heating used in this study. The fluctuating velocity (u') and temperature (t') in the exit boundary layer increased monotonically with increasing nozzle temperature. Low-amplitude acoustic excitation produced a more rapid growth of coherent velocity fluctuations for the heated case than for the unheated. (C) 1995 American Institute of Physics.

Show moreIn a hybrid electric vehicle (HEV) with parallel powertrain, the system can be controlled by splitting the required power between the electric propulsion machine and internal combustion engine (ICE) to meet specific goals related to fuel consumption, efficiency, performance, and/or emissions. This power splitting scenario, which is of great hybridization importance, is in fact the control strategy or energy management of the hybrid vehicle. Performance of the system depends on the control strategy, which needs to be robust, stable, reliable, and independent from uncertainties. This Ph.D. research is focused on model based control strategies, which are proposed for parallel hybrid powertrains, showing significant advantages in performance and fuel economy. If a model based control strategy is used to develop the hybrid power management algorithm, the accuracy of the model data needs to be high for proper control. Therefore, this type of management method is parameter sensitive. Implementing system identification features into this algorithm reduces the effect. As a result, the proposed controller algorithm learns the existing component parameters while operating. Furthermore, combining the base controller with an online tuner, which simultaneously optimizes the controller for current conditions, will improve the performance of the power management. In addition, this Ph.D. thesis presents a novel neural adaptive equivalent consumption minimization strategy (ECMS) and applies it to a hybrid representative sport utility vehicle (SUV) with parallel powertrain. The ECMS is a model based optimal control strategy and is based on the minimization of both fuel consumption and battery charge usage by introducing the equivalent coefficient between them. Proper operation of the controller depends on the accuracy of the model. It also depends on the correct selection of the equivalent coefficient. In this Ph.D. thesis, specific neural network structures are proposed for both coefficient selections by drive cycle recognition and for precise model building by system identification. This thesis also presents a novel fast solution method of ECMS algorithm for real time applications.

Show moreDiabetes is one of the prevalent diseases in the USA, which affects the lives of millions of people. In 2010 only, there was a total of 234,051 deaths linked to diabetes in the USA. Research related to preclinical and clinical assays are always costly and time consuming. Modeling is a helpful method to reduce the cost of clinical experiments and accelerates the discovery and improvement of new therapies. This research is focused on the development of a high performance agent-based model simulating the pathogenesis of Type 1 diabetes mellitus in pancreas. The whole immune response takes place in three compartments, pancreatic lymph node, circulation, and pancreas. A significant part of the complex interactions leading to Type 1 diabetes takes place in the pancreatic tissue. Therefore, the focus was placed on the islets of Langerhans in the pancreas, and the interaction of CD8+ T cells and Beta cells were modeled. T cell behavior was incorporated as rules in this model such as activation, migration, proliferation, apoptosis, and cytotoxicity. Likewise Beta cell death and regeneration under the T cell attack were modeled. The model is able to capture the trends of T cell and Beta cell variations during the disease progression and portrays the role of CD8+ T cells in the process. It is expected that, with the addition of other immune system and pancreatic tissue components, the model will be a valuable tool for the planning of clinical studies.

Show moreA morphologically structured model is proposed to describe penicillin production in fed-batch cultivations. The model accounts for the effects of dissolved oxygen on cell growth and penicillin production and variations in volume fractions of abiotic and biotic phases due to biomass formation. Penicillin production is considered to occur in the subapical hyphal cell compartment and to be affected by availability of glucose and oxygen. As it stands, the model provides a wide range of applicability in terms of operating conditions. The model has been tested for various conditions and has given satisfactory results. A series of glucose feeding profiles have been considered to demonstrate the capabilities of the proposed model. It is concluded that the model may be valuable for the interpretation of experimental data collected specifically for metabolic flux analysis during fed-batch cultivation because the elements of measured specific production rates are determined from measurements of the concentrations of the components and their mass balances. The proposed model may be further used for developing control strategies and model order reduction algorithms

Show moreUV irradiation can cause DNA damage, which leads to either cell cycle arrest or apoptosis. As a major transcriptional target of p53 protein in response to DNA damage, p21 protein plays critical roles in both cell cycle arrest and apoptosis. However, the specific range of UV doses and functions of p21 protein leading to the determination of cell fate in human androgen-independent prostate cancer cells has not been completely elucidated. Here, we show that low doses of UV irradiation (< 40 J/m2) induced cell cycle arrest with up-regulation of p21 protein. However, high doses of UV irradiation (> 60 J/m2) can induce apoptotic cell death as indicated by caspase-3 activation, which is also consistent with apoptotic morphological changes. Interestingly, p21 protein is degraded at early time course of high-dose UV irradiation-induced apoptosis, pretreatment of proteasome inhibitor MG132 which can block p21 degradation but partially inhibits apoptotic cell death. Consistently, similar results were obtained in both 104-R1 cells and 104-IS cells. Taken together, the results suggest that there is a narrow window of UV doses range that serves as a “switch” point, in which cells make a decision: either cell cycle arrest or cell death. p21 protein serves as a good indicator for both cell cycle arrest and apoptotic cell death post-UV irradiation in human androgen-independent prostate cancer cells. Therefore, p21 may be a potential therapeutic target in prostate cancer.
